Automated Clinical FFPE Co-extraction Workflow
Formalin-fixed, paraffin-embedded (FFPE) methods are the preferred way to archive clinical tissue biopsy samples for histopathological diagnosis. As advances in clinical molecular pathology continue, there is an increasing need for reliable FFPE extraction methods from FFPE tissue specimens. However, nucleic acid extraction from FFPE samples can be challenging and labor intensive, often resulting in degraded and fragmented DNA. Given the precious and limited nature of the sample, the ability to differentially co-extract high-yield and high-quality DNA and RNA from the sample input provides a tremendous advantage.
OmniSeq® was founded to advance personalized medicine through their offering of New York State CLEP approved comprehensive molecular profiling, as well as offer a wide variety of pharmaceutical services to assist in drug development. Their CAP accredited, CLIA and New York State CLEP licensed clinical laboratory use next-generation sequencing (NGS) technologies and Covaris® Adaptive Focused Acoustics® (AFA®) technology within their clinical workflow for the molecular and immune profiling of patient tumors. Covaris AFA platform technology and truXTRAC® FFPE kits enable significantly higher extraction yields and quality DNA and RNA from FFPE samples, allowing physicians and clinicians to receive actionable results, and their patients with better diagnosis.
The efficiency and reproducibility of their co-extraction workflow enabled OmniSeq to increase throughput to a point where automated sample co-extraction was required. Covaris and Dynamic Devices collaborated to successfully design and build a custom automated extraction platform using the integration compatible Covaris LE220R-plus Focused-Ultrasonicator and Dynamic Devices Lynx LM1200 Liquid Handler. The result was a standardized clinical FFPE extraction workflow providing downstream result confidence (higher yields and corresponding higher DV200 scores), increased efficiency, and decreased sample variability and reduction on manual “touch points” throughout the process.
Integrated Covaris LE220R-plus instrument with liquid-handling automation allows OmniSeq to standardize their FFPE co-extraction workflow leading to higher quality nucleic acid extractions, increased throughput, reduced pipetting variability, and sample tracking capabilities.
Robotic version of the LE220-plus with an opening for a robotic arm to grip sample plate with a motion sensor for safety. Range of 8 strip column to full plate processing in a single batch with a scheduling system set-up for degassing and chilling and automated water level adjustments.

The robust and easy-to-use workflow ensures high-yields and enables direct integration with NGS, Mass Spectrometry, and other molecular applications.
A specially engineered polymer vessel designed and engineered for Focused-ultrasonicators utilizing AFA energetics™ for DNA shearing 10 to 50 µl sample volume. Currently available for the LE220-plus and LE220R-plus.
